I've been looking through lots of threads and I haven't seen this discussed very much. The creators have said we will get more on Libby's backstory, and since we didn't get it in this season that focused on "the Others", it would make sense if she was somehow related to the boat people. She's also the reason that Desmond is on the island. Without her boat, he would have never been shipwrecked.

Maybe..... it could be that she was in on the whole dharma thing.
She could also have been like that old lady (forgot her name) that told Desmond that he was straying from his course in the last Desmond FB - that could be interesting...

I've argued Libby was working for Widemore for some time. As you mentioned, she gave Desmond the boat so Penny's dad could get rid of him. Further, I think she was in the institute observing Lenny, one of the two men who had heard the numbers broadcast from the island. It is only after Hurley play the numbers and wins that they get interested in him. She was on the plane because she was tailing Hurley.
That said, it may or may not be Widemore's faction on the boat.
